I've seen such problems when I worked with Java API. Sametime client can connect to server using a particular server name, but Java application can not.
In my case it was a problem with DNS name resolution. Using IP number of the sametime server or another DNS alias solved the problem.
Check also that necessary ports are open at firewall and that server does not limit access to only "native" Sametime client.
